El Nido in September 2026: Deep Wet Season — Honest Travel Guide

September is the heart of El Nido’s wet season and shares much in common with July and August — frequent rain, rough seas, elevated typhoon risk, and significantly reduced tourist activity. But it is not identical: September can sometimes produce extended calm windows as the monsoon begins its gradual retreat toward the transition in October-November. For travellers who absolutely must visit in September, there is an experience to be had — it requires flexibility, preparation, and the right expectations.

September Weather in El Nido

  • Average temperature: 26-29°C — warm but frequently overcast
  • Rainfall: High — typically 14-19 rainy days. Multi-hour rain events are common, especially in the second half of September.
  • Sea conditions: Often rough. Southwest monsoon still dominant; 1-3 metre swells common during monsoon surges. Calm windows (1-3 days) occur between weather systems.
  • Typhoon risk: Still significant — September is part of the peak typhoon period (August-October). Check PAGASA forecasts religiously once in El Nido.

What You Can Realistically Do in September

Island Hopping (Limited)

On calm-sea days — which do occur in September — Tour A (Big Lagoon, Small Lagoon) is the most reliable route as the lagoons are sheltered. Tours B, C, and D venture into more exposed water and cancel more frequently. A 7-night September stay typically yields 2-4 island-hopping days.

Scuba Diving

Diving is September’s best activity option. Sheltered dive sites operate even when surface conditions prevent island-hopping tours. Visibility drops to 8-15 metres in wet season but the marine life — sea turtles, reef fish, nudibranchs — is unchanged. PADI dive shops assess conditions daily. Nacpan Beach

East-facing Nacpan Beach is protected from the southwest monsoon swell and is often swimmable even when Bacuit Bay is rough. The 4 km beach is completely empty in September — a surreal experience for visitors used to the peak-season crowds. Rent a motorbike and make the 45-minute drive north through lush jungle — the green landscape in wet season is extraordinary.

El Nido Town

Rainy-day El Nido has its own pleasures — the food scene (Altrove’s pasta, the market’s fresh seafood, street food on Calle Real), the empty bars with attentive service, and the unusual experience of seeing this tourist town in its quiet, local mode. September Budget — The Best of the Year

September offers the lowest accommodation rates of the entire year — typically 40-60% below January peak. Combined with cheap flights (Manila-PPS is at annual lows) and uncrowded restaurants, September is the month for budget-first travellers who accept the weather trade-off.

September Verdict

  • Good for: Budget-maximising travellers; divers; repeat El Nido visitors wanting a completely different experience; remote workers with flexibility to extend if weather is bad
  • Avoid if: Island hopping is your primary goal; you have only 4-5 nights; you need predictable conditions for any reason; this is your first and possibly only El Nido visit
